Both Manila sailings leave Puerto Princesa before dawn, but they end very differently. Thursday's 04:00 runs direct and is due into Manila at 02:00 on Friday, in the small hours, while Sunday's 04:30 spends the evening at Coron and lands on Monday morning, which makes it the better choice for a daylight arrival.
